In web experiments, is it necessary to have all the experimental files in a single folder? or is it possible to have folder structures, for example, where each script pulls stimuli from it's own folder?
(I've also read about the zip option but that appears to be limited to the Lab.)

Yes, that is a requirement for web usage.
